The problem is when I have a lot of open windows, the dock gets a bit too big/crowded. Any suggestions?

There is a (docklet / plug-in) for Xwindows Dock here on ASoft that shows minimized or open apps in either a grid or fan view and allows you to bring them to the front or close them.
Maybe that could help.
