This indeed is weird. I'll compile a debug version which should report an Error, if WinSet, Region fails.
Just give me some time to research wether it's a problem with PS or AutoHotKey.

I've been readin on the development of this project, and I have a few suggestions.
1. Capture the Rect of the area that you want to remove. You can use rezieRect (depending on the coding language you are using) along with the CreateRect to do away with all but the menu. This will use around 40% less CPU Cycles and does not require the app to loop through and redo all the work once minimized.
2. Noticed the size of the exe is 213k. WOW, thats huge for such a small function. Are you compiling using Release mode? (if using C,C++,VC++)
3. N/A if you are still learning to code. But. Maybe code this as a PS plugin. That way you do not need to be running an app+ps. You could inject your code into the PS process even.
If you need help, Im more then willing to take a look at your code.
Thanks for the suggestions, I'm a absolute beginner at coding (I actually have one of those C++ books at my desk atm) so I went the easy way and used ahk, like I stated via PM 
AHK is not compiled in the common way, so it includes all code of autohotkey into my app which makes it that big. It won't get any bigger, though

Okay, debug version is uploaded, everyone who's having problems with the masking process just re-download the archive.
If Masking out the window fails from within psmanip.exe, you should get an error.
If you don't there's not much I can do.
I'll keep researching, but alas, this no full-fledged AveManip (Ave, you know I love you) and you'll have to be happy with what I can whip up. I'm really sorry.

To minimize all programs in Windows its "Windows + M" which clashes with Manipulate (also "Windows + M"). I was wondering if you could change it somehow?
this for cs3 would be awesome but cs3 opens files to fit the window so theyd be 0.0000002% zoomed in when you open them

proenca: theoretically possible, but rather impractical, as cs3 treasts its child windows not as freely moving windows until you pull em out of the parents window frame...
in short: no support for cs3 in near future (apart from the reasons mentioned above, my beta trial of cs3 ran out)
i scanned the zip file with Windows Live OneCare, and it found and removed a TrojanDownloader:Win32/Istbar!!! Anyone else find this? Explain please.
PSManip is scripted in AutoHotkey (which derived from AutoIt), an automation language with an incredible hotkey support.
AutoHotkey sometimes gets flagged as malware by mistake, due to its support for keyboard hooks.
As it seems, Windows Live OneCare particularly doesn't like AutoHotkey, as there were problems reported on http://www.autohotkey.com/forum/
I hereby state, that there is no malware whatsoever either included in PSManip or AutoHotkey itself.
