Temp Monitoring Programs
Man that must be scary. If that was happening to my computer I'd just freak out. Heck, I'd be afraid to turn on the dang thing. Thats serious stuff man. If stuff like thats happening I'd suggest you take it in to a shop or something for repairs, especialy if its under warranty. This is something you cant do much about, let them handle it. They'll know what to do. Good luck with it. 
Oh and if your really content on getting a temperature monitoring program, just search google or download.com. You'll find something.
You can try Motherboard Monitor
Your motherboard has to have sensors build in, otherwise you have to by external sensors or a point and click type temperature device.
Ya that true, I forgot about that little, minor fact. You gotta have frickin sensors in there or else there wont be anything to sense the temp! In that case your probably gonna have to buy some external sensors, that are probably pretty tricky to put in, and they probably cost a good amount of dough.
If I were you, I'd suggest having someone else fix your computer.

You can also try and check out the motherboard manufacturer's website....More often than not, they will have some kind of temperature monitoring software for download....e.g I have an ASUS motherboard and I've received ASUS PC Probe as the PC Health Monitoring Software

Hi,
MotherBoardMonitor is probably the best there is.
It's very configurable and has an "On Screen Display" option which is quite nice.
Also several system stat programs like Samurize interface to it which will enable one to incorporate MBM sensor info into the various programs.

hook it up ghetto style (take off the case and point a fan towards the cpu) until you can find out whats going on lol
Speedfan (download.com) is great. It does what you want it to do. It tells you your HDD , MOBO, and External Temp. It also works with S.M.A.R.T. and it can display your temp in the sys tray. Nice program and free.
I know that my BIOS has settings for system temperatures, I have the option to set it to sound an alarm if a fan fails or the internal temp gets too high. If yours doesn't I would suggest some of the offerings from whatever manufacturer's board you have.
