You can Reshack Firefox.exe and find that icon, just replace it with a transparent .ico

Or are you talking about all the windows?

If specifically you mean FireFox:

Step 1: Open FireFox in a resource editor and extract the icon.

Step 2: Open the icon in an icon editor

Step 3: Make the 16px x 16px icon all transparent

Step 4: Save

Step 5: Reopen FireFox in a resource editor and replace the icon with the modded one.

Step 6: Save

Voila!

Note: if you are browsing the files in a list or detail view, the icon will be transparent for the exe.

If you mean in general, the process above would have to be repeated for every program. But other than that, as aforementioned, WindowBlinds can do it provided the author of the skin skinned it so.
