I have a few questions before I upgrade to latest nightly build
1) Can I just copy over the new files to my exhisting installation except for the config files?
2)Does the new nightly version fix the issue of items not minimizing to dock on the dock startup (this has been an issue for me since v4 came out and I have to open up the settings and check both behavior attributes then close settings each time I restart the dock to get it to minimize)
What I did was unzip the new Nightly to its own folder.
Then I copied over the config files (all the .conf files) from my old install, and also copied my docklets, icons and themes folder, into the new Nightly folder.
This way you preserve your old install, and you can test out the new build.

Zaft is right, if you do not like the new build, you can easily revert back to your previous dock. Good luck.
