While I don't wish to, I am compelled to install Windows SP2. My question is what impact will this have on the OSX system files I have installed. Should I uninstall FlyakiteOSX first or can I simply run the update utility?

It will overwrite just about all of them.
Remove FlyakiteOSX, install SP2 and then re-install Flyakite OSX.
Oh... and don't forget to turn off half the crap that SP2 enables.

you might not have to uninstall flyakite first, though, as it should automatically overwrite it.
If you run the FlyakiteOSX Updater it will repair anything that was changed system wise. You will then need to run the Repair option in TweakUI to return the folders and icons back to normal. I don't think it repairs your cursors. You might have to run the installer again and choose only to install Iceman's cursors. Let me know of that helps.
