i'm wondering what controls the starting folder, i know that it looks to the links in the 'home' folder. i would like it to open with either my desktop or my computer. not links to desktop or my computer, but the actual folders themselves

You can use command line parameters
like Nexplorer.exe c:\
You can use command line parameters with docks or avedesk, I guess.
AveDesk doesn't seem to work cause nexplorer needs the working folder set to it's current location. If it's not set it takes it as being c:\

Nexplorer accepts arguments.
If you are starting from a dock
just add the arguments in the arguments section
If starting from a desktop shortcut or other location set it up like this:
"c:\program files\finder\nexplorer\nexplorer.exe" c:\program files
obviously your location may differ than mine.

By default you can add shortcuts to the home folder in your nexplorer directory. You control what order they show up by adding a number infront of the shortcut name. The number does not show up in nexplorer.
Example:
1macosx 2my documents 3recycle bin

i got it to display 'my computer', that was my preferred one.
"C:\Documents and Settings\Owner\Desktop\Nexplorer\NeXplorer.exe" ::{20D04FE0-3AEA-1069-A2D8-08002B30309D}
(i didn't know before this that you can use these as arguments either)

For my computer, you could have just deleted "home" directory in the nexplorer folder. 
"My computer" is the default after it searches for command line parameters and home directory.
