With the msstyle engine...something is either completely transparent (magic pink) or not at all (any other color) =\ . But you can always make the taskbar transparent with [insert app I forgot here]
I think that if you use a png fo the taskbar you can do it.

I dont know how, i just know that i was using the new version for a few days, and that was one of the options... to have a transparent(or partially transparent) taskbar

As for the question of how it does that. I do not know !
What I know is that taskbar transparency is active even after stylexp has been shut down. So it may be something windows natively support (by msstyle or something else).

In Windows 2000 and Windows XP, a new function named SetLayeredWindowAttributes has been added to User32.dll. To use this function, an application needs to set the WS_EX_LAYERED (0x00080000) bit in the window style, either while creating it or later, by using the SetWindowLong function. Once this bit is set, any application can call this function by passing a handle to a window and making either the whole window or a particular color on the window transparent. More info*
Windows 2000/XP has internal alpha transparency functions, and does not rely on the themeing engine.

Actually, the taskbar is a simple window, so yes it can be set to transparent (alpha blending from 0 (totally transparent) to 255 (totally opaque)).
But for the top of other windows, it can be done, but it's VERY complicated to accomplish. You actually have to create another window and put it on top of your app. But I find this way very dirty :/
